I've taken another look at this and tried tweaking a few of the GraphicsRenderingHints but didn't have much luck getting the lines to show up on zoom values that are less then 100%.
Still leaning towards a JDK issue.

This is fixed for 5.0. I suspect this was related to changed make to the type 3 font clipping and scaling bounds.

Tried viewing the PDF in question with org.icepdf.core.paint.disableClipping=true and the line are still invisible in the ~100% zoom range. This make me think that Java2D is making the clip for us. I'll have to give this a closer look to see if there is anything else that could be causing the paint issue.
